Manson a fost născut în Canton, Ohio de către Barbara Wyer şi Hugh Warner. Tatăl său a fost catolic şi mama lui episcolpală şi Manson a fost crescut cu religia mamei sale[1] alăturându-se Heritage Christian School. În 1990, Warner era student la colegiu lucrând conştiincios la jurnalism şi strângând experienţă în domeniul prin scrierea de articole despre muzică pentru o revistă din Sudul Floridei, 25th Parallel, unde a cunoscut diverşi artişti cu care propia lui formaţie urma să fie comparată mai târziu, aceştia fiind: My Life With the Thrill Kill Kult şi Trent Reznor din Nine Inch Nails.
Înainte de formarea Marilyn Manson, el a fost implicat împreună cu Twiggy Ramirez în două proiecte: o formaţie death metal creştin unde el a cântat la bas şi Mrs. Scabtree, unde a cântat la tobe. El a format Marilyn Manson & the Spooky Kids în Florida în 1989 (numele a fost scurtat la Marilyn Manson în 1992). În vara anului 1993, formaţia a atras atenţia lui Trent Reznor. Reznor le-a produs în 1994 albumul de debut Portrait of an American Family. Formaţia a început să creeze un cult, ce a crescut odată cu lansarea albumului Smells Like Children în 1995. Antichrist Superstar (de asemenea produs de Reznor) a fost un succes chiar mai mare. Trei albume ale formaţiei au fost premiate cu platină, iar alte trei cu aur, iar trupa a avut trei release-uri în top 10.
